Sorry to hear about your family woes, MAB. When one chooses to embark on their own god-less journey, unfortunately family relations suffer. As for your problem, I would suggest you just wait and see how things turn out. Your sister is obviously upset and in haste has banned her child from visiting you, and when she calms down, you can reach out to your spotty-faced nephew again. Time heals all.

Similarly in my family I have had to recently enduring seeing my ingenious nephew be sent to an islamic school. Oh the horror of it! It really saddens me. A year ago all he would about was science and now he aspires to be a doctor like Zakir Naik!
